本發(fā)明涉及分子標(biāo)記技術(shù),具體涉及一種苧麻的DNA分子遺傳標(biāo)記。
背景技術(shù)
微衛(wèi)星(又稱為簡單重復(fù)序列,SSR)是由1~6個核苷酸組成的短序列串聯(lián)重復(fù)多次而組成的一段DNA,廣泛分布于真核基因組中。微衛(wèi)星序列兩側(cè)有保守的DNA序列,根據(jù)其兩側(cè)的保守序列設(shè)計(jì)引物,可用PCR擴(kuò)增出微衛(wèi)星位點(diǎn)的序列。由于微衛(wèi)星中重復(fù)單元的重復(fù)的次數(shù)不同,因而擴(kuò)增出的微衛(wèi)星序列的長度呈現(xiàn)多態(tài)性(即SSRLP或SSR)。由于其具有多態(tài)性豐富、重復(fù)性高、共顯性遺傳等優(yōu)點(diǎn),被廣泛應(yīng)用于遺傳圖譜的構(gòu)建、基因定位、遺傳關(guān)系分析,品種鑒定等領(lǐng)域。如用微衛(wèi)星標(biāo)記分析苧麻品種的親源關(guān)系(Zhou等,2005,Progress in Natural Science,15137-142)、用微衛(wèi)星DNA標(biāo)記進(jìn)行豬品種分類的專利申請“適于豬品種分類的豬微衛(wèi)星DNA標(biāo)記”(公開號CN 1370834A)。
苧麻(又稱為“中國草”,種名為Boehmeria nivea(L.)Gaud)屬于蕁麻科苧麻屬,是我國重要的纖維經(jīng)濟(jì)作物。苧麻的品種分類、遺傳關(guān)系分析等一般是根據(jù)形態(tài)、生理指標(biāo)進(jìn)行,準(zhǔn)確度低、且受生長季節(jié)、發(fā)育時期等的限制。苧麻的分子標(biāo)記的研究起步較晚,有研究者嘗試用RAPD(隨機(jī)擴(kuò)增多態(tài)性DNA)標(biāo)記進(jìn)行了苧麻品種親源關(guān)系分析,取得了成功(郭安平.RAPD.湖南農(nóng)業(yè)大學(xué)博士學(xué)位論文,1999.)。但是,RAPD標(biāo)記在絕大多數(shù)情況下是顯性標(biāo)記,不能區(qū)別純合基因型與雜合基因型。如何解決苧麻品種分類、遺傳關(guān)系分析中存在的準(zhǔn)確度低及受生長季節(jié)、發(fā)育時期限制的問題,是開展苧麻研究迫切需要解決的技術(shù)。

發(fā)明內(nèi)容
本發(fā)明旨在分離克隆微衛(wèi)星DNA標(biāo)記,建立苧麻的微衛(wèi)星DNA的技術(shù)體系并利用這些分子標(biāo)記進(jìn)行品種分類、遺傳關(guān)系分析和輔助育種。
實(shí)現(xiàn)上述發(fā)明目的的技術(shù)方案包括苧麻(CT/AG)n微衛(wèi)星富集文庫的構(gòu)建、含微衛(wèi)星序列的陽性克隆的篩選及測序,得到15個含有(CT/AG)n微衛(wèi)星克隆,確定了15個多態(tài)性豐富的微衛(wèi)星標(biāo)記BN19、BN20、BN21、BN22,BN23,BN24、BN25、BN26、BN27、BN28、BN29、BN30、BN31、BN32、BN33;BN19為674個核甘酸、BN20為571個核甘酸、BN21為653個核甘酸、BN22,BN23,BN24均為760個核甘酸、BN25為529個核甘酸、BN26為472個核甘酸、BN27為338個核甘酸、BN28為366個核甘酸、BN29為542個核甘酸、BN30為670個核甘酸、BN31為1068個核甘酸、BN32為649個核甘酸、BN33為326個核甘酸。

1苧麻(CT/AG)n微衛(wèi)星富集文庫的構(gòu)建(1)按郭安平等方法(參見郭安平等,1997,中國麻作,194-10)提取苧麻基因組DNA。用限制性內(nèi)切酶Mse I酶切苧麻基因組DNA,酶切產(chǎn)物在1.2%瓊脂糖凝膠上電泳,紫外光下切下300-1000bp大小的DNA片段并用凝膠回收試劑盒(購自Qiagen公司)純化回收的酶切產(chǎn)物。
(2)將堿基互補(bǔ)的寡核苷酸PHC-1(5’-AGATGGAATTCGTACACTCGT-3’)和磷酸化的寡核苷酸PHC-2(5’-phos-TAACGAGTGTACGAATTCCATCT-3’)等摩爾混合,95℃變性5分鐘,60℃退火1小時,形成具有MseI粘性末端的接頭。
(3)將酶切產(chǎn)物和接頭用T4DNA連接酶連接。連接產(chǎn)物用等體積的酚/氯仿/異戊醇(25∶24∶1)抽提一次,離心收集上清液。在上清液中加0.3M醋酸鈉(pH5.2)和2倍體積的無水乙醇沉淀,70%乙醇清洗一次,真空抽干DNA后溶于50μl無菌水中。
(4)用生物素標(biāo)記的寡核苷酸探針(CT)15與連接產(chǎn)物DNA片段雜交。具體操作為在總體積100μl雜交液(6×SSC,0.1%SDS)中加入500ng連接產(chǎn)物和100pmol生物素標(biāo)記的寡核苷酸探針,并在95℃下變性10min,60℃雜交1小時。
(5)加入100μl(10μg/μl)磁珠(Dynabeads M-280,購自Dynal Biotech公司),并在室溫放置30分鐘。
(6)用磁鐵吸附磁珠,棄上清。磁珠用400μl洗滌緩沖液(6×SSC,0.1%SDS)在60℃下洗滌15分鐘,然后在室溫下用分別用2×SSC和1×SSC溶液洗滌兩次,并棄上清。
(7)最后加入50μl無菌水,在90℃下保溫10分鐘,小心吸取上清,上清液即為含有(GA)n重復(fù)序列的單鏈DNA片段。以PHC-1為引物,以單鏈DNA片段為模板進(jìn)行PCR擴(kuò)增獲得雙鏈目的片段。
(8)將擴(kuò)增產(chǎn)物純化后連接到pMD18-T載體(購自大連寶生物公司)上,然后將連接產(chǎn)物轉(zhuǎn)化大腸桿菌DH5α感受態(tài)細(xì)胞,轉(zhuǎn)化菌液涂抹在含有IPTG和X-gal的LB固體培養(yǎng)基平板上進(jìn)行藍(lán)白斑篩選。
2.含微衛(wèi)星序列的陽性克隆的篩選、測序及微衛(wèi)星引物的設(shè)計(jì)(1)挑取白色菌落并接種到3ml LB培養(yǎng)液中,于37℃培養(yǎng)過夜,然后提取質(zhì)粒。
(2)質(zhì)粒DNA為模板,采取PIMA方法(參見Lunt等,1999,Molecular Ecology,8891-894)篩選含有(CT/AG)n微衛(wèi)星序列的陽性克隆。
(3)將陽性克隆測序,分析是否含有(CT/AG)n重復(fù)序列。通過測序,共得到了16個含(CT/AG)n微衛(wèi)星序列的陽性克隆。
(4)根據(jù)微衛(wèi)星重復(fù)序列兩側(cè)的保守序列設(shè)計(jì)引物。
3.利用苧麻微衛(wèi)星DNA標(biāo)記分析苧麻品種間的遺傳差異將上述微衛(wèi)星標(biāo)記用于25個苧麻品種的分類,確定了15個多態(tài)性豐富、適于苧麻品種分類的微衛(wèi)星標(biāo)記BN19、BN20、BN21、BN22,BN23,BN24、BN25、BN26、BN27、BN28、BN29、BN30、BN31、BN32、BN33(表1)。具體操作過程如下(1)按郭安平等方法(參見郭安平等,1997,中國麻作,194-10)提取各個苧麻品種的DNA作為模板,進(jìn)行PCR。
(2)分別用BN19、BN20、BN21、BN22,BN23,BN24、BN25、BN26、BN27、BN28、BN29、BN30、BN31、BN32、BN33。15個位點(diǎn)的15對引物(引物序列見表1)擴(kuò)增這25個品種苧麻的DNA。
(3)將PCR產(chǎn)物在6%變性聚丙烯凝膠上電泳,然后進(jìn)行銀染并拍照,得到圖1-18。
(4)結(jié)果分析每個樣品的擴(kuò)增條帶按有或無記錄,擴(kuò)增條帶存在時賦值為1,否則賦值為0。采用SPSS10.0 for windows統(tǒng)計(jì)分析軟件中的系統(tǒng)聚類分析程序,距離測量選用相關(guān)系數(shù)距離法,用類間平均連鎖法(Between-groups linkage)進(jìn)行聚類分析并建立系統(tǒng)樹。
具體分析方法參見《系統(tǒng)與進(jìn)化植物學(xué)中的分子標(biāo)記》(鄒喻蘋、葛頌、王曉東編,科學(xué)出版社,2001年)中的方法進(jìn)行。
由附圖1-15可看出,本發(fā)明的15個微衛(wèi)星點(diǎn)的序列長度在供試的25個品種中都出現(xiàn)多態(tài)性,由此可見,本發(fā)明的這15個微衛(wèi)星標(biāo)記能用于苧麻的品種分類和遺傳關(guān)系分析。

本發(fā)明提供了15個苧麻微衛(wèi)星位點(diǎn)的DNA序列及擴(kuò)增上述15個苧麻微衛(wèi)星位點(diǎn)的引物序列和擴(kuò)增方法,15個苧麻微衛(wèi)星位點(diǎn)用于苧麻品種分類、遺傳關(guān)系分析和標(biāo)記輔助育種,重復(fù)性好,是一種可靠有效的分子標(biāo)記。
